from the last image it appears that you have done a series of tests on the relationship of the agents and surfaces, which i think is critical to the development of the project. i'm assuming the image above is demonstrating an interaction between a series of sequential runs of the agents in which they are interacting with the previous generations. i think these two behaviors give you almost all the functionality you require, my concern at this point is simply the crafting of the project - designing through the system. you have a reasonable level of control of the first generation of the agents (black lines), however the subsequent generations are still relatively crude. at this point you have to bring a broad level of design critique to the project, assess the outcomes against your formal, compositional concerns.

the next step as the project begins to take shape will be to apply a method of translating the lines into higher level geometry. my advice in this regard is either to use the boolean or isosurfacing methods we discussed in the last class. also consider whether the hierarchy of the sequential agents are reflected in a hierarchy of geometry (thickness).

it appears that you have a significantly increased level of control over the behavior of the agent curves. i think the next aspect of the project is to look at what type of mesh geometry can be created with it. my advice is to use an isosurfacing technique which will enable you create one continuous seamless mesh from the lines. basically this will involve you piping the curves and then running the isosurfacing tool, which is described clearly in this tutorial: http://www.davepigram.com/wiki/index.php?title=Tutorials_-_Isosurf

the output meshes are best opened in 3dsMax, but you could also try opening them in geoMagic. the meshes can then be cleaned up (relaxed) in either of those programs, although it will probably work better in geoMagic.

i would focus your efforts on the creation of the meshes now, rather than being too concerned with adding floor plates etc - however a diagram of how you intend this to work would be useful.
